What effect does flipping a pickup typically have on the sound, if any?
I accidentally reinstalled the pickups in one of my axes upside down (high and low E poles switched). I only recently noticed, because the guitar was packed away for a while, so I'm not entirely sure, but I think the sound has changed a lot... I don't find it too bad, either ;D
What are the pros and cons of doing this (if there really is a change)? And what is the reason for the effect (again, if any)?

A pickup is nothing more than an electromagnetic microphone. The magnetic field if all poles are the same type of magnet, will be the same in output and magnetic draw.
If you have a staggered pole type, ie rare earth, neonydium etc..... the individual pole draw will differ.
Who really cares? The ears are all that matters \m/

Dime had his Bill Lawrence pups with inverted polarity. Gives a lil more "bite"
